The structural units of the institute are its departments and divisions. Divisions may form part of departments. The institute comprises its Forensic Science Departments, the DNA Department, the Document Department, the IT-Department, the Chemistry Department, the Fingerprint Department, the Traffic Deapartment, the Technical Department,  the Forensic Science Division of the Security Police, the Forensic Psychiatry Divisoin, the Economy Division, the Administration Division, the Quality Division and the Personnel Division.

Regional forensic science departments are located in Tallinn, Tartu, Kohtla-Järve and Pärnu.

The main functions of structural units in their working areas are set out in the statutes of the institute. More detailed tasks for each unit are set out in the statutes of individual units, as approved by the director. The structure of the institute is enacted in accordance with Annex 1 to the regulation of the Minister of Justice produced on the basis of § 43 (5) of the Government of the Republic Act and § 301 (1) and (2) of the Forensic Examination Act.
